I use the staff to input my answers, and is very difficult to hit the correct place when the note falls on a ledger line, specially those that are more than one ledger line away from the staff.

Sometimes I find myself clicking on a random place, and then draging the note to the correct place ...

If you want to stop the melody while it is beeing played, press F9.

If your problem is that the question is played over and over, then disable auto reapeat question.

The melodic dictation exercise is made to identify tones, not to identify scales. Therefore it is not so important that all melodies can be clearly related to a specific scale.
